So much difference value after "Qulify stylus" why?

Considering the radius, sigma and the Z value are similar, it looks like the reference sphere moved between the two qualifications without re-establishing Ref Sphere Position with MasterProbe.

I understand what the issues could be if these values are off set due to a step skipped over, but is the positional values something that I should be looking at during probe qual, like we do with diameter and sigma?

Not as much as I would worry about Sigma and Diameter. It just helps with making sure things are qualified reasonably close.

This person probably noticed an issue - like they tried to measure a part and it's missing features now.

You should also worry about positional values during probe re-qualification. If they change significantly, then either the qualification was carried out incorrectly (sphere position not qualified by master, incorrect stylus qualified, etc.) or something changed with the stylus itself (addition of extension shaft, changing to different length stylus system, etc.)

In former case, there is huge chance of collision during run and incorrect results for profile and all positional characteristics.
In the later case, there is still a chance of collision in programs where changes to length of stylus will make any feature inaccessible.
