Start Alignment Rotation

If I define a Start Alignment as a single point (i.e. the X, Y and Z all the same point) and leave an empty Spatial and Planar Rotation, from where does the CMM get those? Does it pull them from the Cmm system?

Example, my part is purposely square to the cmm, and I define a start alignment as a single point at an easily eyeballed location on the part. I can then probe that point and with an iterative/looped base alignment it should find it no problem?

The start alignment is used just to tell Calypso were the part is. You don't need a complicated start alignment. I usually use
one point for each axis if its a square fixture/part, but the more complicated or non-prismatic the part/fixture is I might use planes/lines, etc. I know PC-DMIS has that one point option, but I wouldn't recommend it with Calypso. After you create the start alignment, and Base Alignment Calypso calculates the XYZ offset between the two, and yes loop it.

I use this technique often. It can even be a spot or mark on a fixture. Just need the base alignment established before creating the start. The Spatial and Planar default to the machine coordinate system.
