Transforming two scan to one results in less mesh

I am scanning a part that requires me to turn it over to get the underside. In between scans I delete the excess data from the holding frame and fixture. Individually these are fine, but when I merge them together I lose a portion of data from the first scan.

Is there something that I could be doing that would cause this?
