What is the purpose of the target height when measuring a cylinder? For example....The first circle selected when measuring a cylinder gives a start height of 0.300" and then the second circle measurement of the cylinder gives a start height of 2.000" and below that it states a target height of 2.300".....why is this?

It is for you to be able to program one circle path, and let it create a pattern equally spaced according to your inputs (number of sections). The start height is from the FCS of the Cylinder which is typically at the bottom or top. The target height is the distance from the FCS.
