Modification Not Working

So this is my first time posting on here, please be gentle...
I have a cylinder with no clocking features that has to be orientated straight up and down. I've created my base alignment using Loop and the 3D line for my planar but the vectors are a smidge off. When I manually probe its not accurate enough for me to even run the alignment. Tried using modification to rotate in Z and line things up but it won't register. Even though I've turned it when I probe in my positive y and once in positive x just to see where its oriented and nothing has moved.

At first glance, I would use the cylinder for my Spatial Rotation and X and Y Origin. Since there are no clocking features, I would leave the Planar Rotation blank. Then, whatever you're using for the Z Origin.

If you have created a 3d line from circles to represent your cylinder, then use the 3d line in the same places as the cylinder above.

My set base alignment to zero is checked

I will try leaving it blank but I thought that by creating the 3d line for planar and running it till its considered straight is the best way to get accurate data?

How are you measuring a feature for planar rotation when the cylinder has no clocking features? I'm confused.

My advice would be the same as Tom's, but something tells me I'm not seeing the whole picture. Do you have a picture of the part or a print? Something tells me you're trying to measure a feature for planar that is in the wrong vector to define planar rotation.

If you could post a picture of the part or print, it would really help us understand.

From the way I interpret it, if it's just a cylinder with sticking up in the Z axis with no orientation (planar), you don't need anything in the planar, like Tom said, just the spatial. The cylinder or 3D line from the cylinder will be the spatial, and x,y, origin and z origin would be a point on top.
The important part when using a 3D line is to make sure you probe the circles exactly as they're recalled into the 3D line or you risk flipping the alignment. i.e. if the circles are measured at top and then bottom and recalled into the 3D line top and bottom (not bot to top) then that's the way they must be probed when doing the initial manual alignment.
