There can be several problems. From unstable alignment to wrong nominals and moved model ( elements on model does not fit to base alignment ).

You need to investigate. Measure inner cylinder ( perpendicular to your tip axis ) to get radius and origin.

hi Martin, there are 5 holes with different angle 2 running ok 3rd gone inside and base alignment rotated so coordinates also same for all

Hi Vishal,

are the angle (A1 / A2)from your circle right? On your picture the path doesn´t looks parallel to the feature axis?!

Perhaps i see bad, but is that strategy path shown in 2nd picture? That blue "nominal" of circle is ok i think, but strategy can be bad.

Not enough of right pictures and not enough of own research.

And that feature alignment ( "Part alignment" ) - or for other circles - is there used only rotation without any features set ( aka empty features, just in special used rotation )?

Are all circles same in origin ( aka X and Y )?

Then it should be fine if X and Y nominals are the same.

Does it scan with shaft or it goes to wrong place and you stop that before scan?

You could create a plane from the flat around the hole and then use a formula for the Y position such as getActual(Plane1)y-0.025 or however far you need it to go to check the hole properly.
