Recover Working Copy

When I opened up a previous project I was working on, I got a pop-up asking if I wanted to open up the "Manually Saved" or the :Working Copy". I clicked the manually saved thinking it was the correct choice but it was not. 

I am not seeing how I can recover the working copy. Is there a way to do this?

Any changes done in project are saved into that project file.

Once you select manual save - you can not go back - unless you made copy of that project before opening.

If you select working copy, then you load autosave - once closed project without saving -> you lost working copy.

I would suggest always open working copy - at least you have option to save that version.

Sounds like you may have been working on a plan with "Versioning" enabled.  Even if you hadn't saved, opening anything other than the working version (current) will wipe out the anything newer.  The functionality is essentially ".git" so opening an old commit will wipe the newer ones.
