Base Alignment for a Cylindrical Part

I am trying to measure a cross-hole on a shaft for true position. I am trying to set up the base alignment and cannot get it to run through. 

I only have a shaft, with a small step on it, so not much room for a plane to be created. Any chance anyone has suggestions for a bullet-proof base alignment?

(2) Circles, one on each end of the shaft - create a 3d Line from the (2) Circles - use that as your Spatial Rotation, and (2) Axis Origins. You can use a cylinder in the top view as the Planar Rotation, and remaining Axis Origin. Part is fully constrained.
