How to scan both sides of large part

I am currently using the Atos 5 airfoil sensor with the Scan Box.  We have very large parts and wondering how you go about making a part flip or rotation without creating a new project.  Any help would be greatly appreciated.  Raising the part up higher or any other fixturing set-up is not ideal for our situation and product.  I'm sure the answer is right Infront of me and it's just misunderstanding of how the software depicts this.  Would i need seperate part containers of the different cad sections?  Or is this process done by using stages?
