They're stored in C:\Users\Public\Documents\Zeiss\CALYPSO X.X\protocol\PiWebReportingTemplates If you saved your custom template in the default location, C:\Program Files (x86)\Zeiss\CALYPSO X.X\PiWebReportingTemplates, overwriting the default one, the update would have overwritten your template.
