I like to call those Unintended Software Enhancements, but I'm not certain as I tend to not have to mess with the Clearance of the Reference Sphere very much.

Try to make a new one, and see if it sticks this time.

At the risk of asking a dumb question, have you checked that the value of the sphere radius is correct? I've definitely had a time or two, where I have multiple reference spheres, that I have selected one that had a different radius than the other. In this case, I had the opposite happen; I had a 10mm reference sphere loaded on the CMM but unknowingly had my 25mm sphere selected in Calypso, so the clearance distances appeared to be very large when watching the master probe run 🙄
It's unlikely, even more so if you are only using one reference sphere... and you'd think it would have changed regardless since you manually changed the clearance distances in the management menu.

In any case, .050" clearance around the sphere shouldn't matter anyway. If a stylus has already been calibrated in Calypso and you're just running a recalibration program I can't think of a reason why the probe would miss the mark on the sphere by that much if everything is normal and stable.
