During probe qualification at one position the carbon fibre shaft collides with the sphere.

How to avoid this collision? at other position calibration is sucessfull

I would say using smaller sphere. Depending on usage of such probe and head would help reducing coverage angle of a sphere.

Is the carbon fiber shaft length less than the ref sphere radius?

Relative to Martin's and Clarke's response.  A smaller reference sphere is usually the solution, i.e. 8mm, 10mm.  I say 8 or 10 because it may come in handy for smaller probes or probe configs.  Or, an extension between the stylus and the vertical shaft.
